Filmen er centreret om Asuna, en ung pige, der tilbringer sine ensomme dage lytter til den mystiske musik fra krystal radio hun modtog fra sin afdøde far som en souvenir. En dag, mens du går hjem, hun bliver angrebet af et frygtindgydende monster og gemt mystisk dreng ved navn Shun. Men Shun forsvinder og Asuna begiver sig ud på en oplevelsesrejse til landet Agartha med hendes lærer Mr. Morisaki at møde en Shun igen. Gennem hendes rejse kommer hun til at kende den grusomhed og skønhed af verden, såvel som tab.
