Serien foregår på Shinigami-teknisk skole for våbenmestre, og kredser om tre grupper af hver en våbenmester og et menneskeligt våben. For at gøre sidstnævnte til en "Death Scythe", som er den højeste titel for et våben og dermed egnet til brug for Shinigami, skal de samle sjælene fra 99 onde mennesker og 1 heks. Maka & Soul Eater, Black Star & Tsubaki og Death the Kid med Patty og Liz Thompson er de karakterer, Soul Eater handler om. Udover at tage sig tid til at samle sjæle, forsvarer disse Shibusen-elever Dødsbyen mod nogle af de mest magtfulde væsener, mens de stadig går i skole og forsøger at blive stærkere.
