Cerita ini berfokus terutama pada pahlawan wanita Rin Tohsaka. Setelah kematian ayahnya, Rin memasuki Perang Cawan Suci sebagai pewaris tunggal Rumah Tangga Tohsaka yang bergengsi, dengan pelayannya Archer. Tapi, dia segera mengetahui bahwa Shirou Emiya, seorang anak laki-laki dari sekolah menengahnya telah terlibat dalam pertempuran dan tiba-tiba menyelamatkannya ketika dia terluka parah.
