Ceritanya berkisar tentang Haruka Nanase, seorang budak lelaki yang sentiasa suka direndam di dalam air, dan berenang di dalamnya. Sebelum menamatkan pengajian dari sekolah rendah, beliau mengambil bahagian dalam kejohanan renang bersama rakan-rakan ahli kelab renangnya, Makoto Tachibana, Nagisa Hazuki, dan Rin Matsuoka. Selepas mencapai kemenangan, setiap kanak-kanak lelaki pergi berasingan. Masa berlalu, dan di tengah-tengah kehidupan sekolah menengah mereka yang tidak bermasalah, Rin muncul dan mencabar Haruka untuk perlawanan, menunjukkan kepada Haruka kuasanya yang luar biasa. Tidak mahu ia berakhir seperti ini, Haruka, mengumpulkan Makoto dan Nagisa sekali lagi dan membawa ahli baru bernama Rei Ryugazaki untuk mewujudkan Kelab Renang Sekolah Menengah Iwatobi untuk mengalahkan Rin.
