Ko so štiri hišne želve kopale v tuji sluzi, so začele mutirati in postale Najstniške Ninja želve. Odraščali so v kanalizaciji New Yorka pri svojem rejniškem očetu in modrem senseiju, mojstru Splinterju, Leonardo, Michelangelo, Donatello in Raphael pa vodijo vojno proti kriminalu. Pod vodstvom mojstra Splinterja se štirje želvi naučijo starodavne borilne veščine Ninjitsu, obvladajo veščine prikritosti, orožja in bojevanja. Ustavljajo zlobneže v vseh oblikah, naj gre za barbarske tolpe, nizkocenovne kriminalce, blazne kiborge ali celo kriminalno skupino The Foot, ki jo vodi njihov največji tekmec, The Shredder.
