Året är 2065 e.Kr. Jorden är plågad av rymdvarelseandar och mänskligheten står inför total utrotning. Ledd av en underlig dröm och vägledd av sin mentor, Dr. Sid, kämpar forskaren Aki Ross med att samla in åtta andar med förhoppningen om att skapa en kraft så stark att rymdvarelsernas närvaro krossas och ren nog för att skydda planeten. Med hjälp av Deep Eyes-divisionen måste Aki rädda jorden från dess mörkaste hat och släppa lös den slutgiltiga anden.
