Serien utspelar sig på Shinigami-teknikskolan för vapenmästare och kretsar kring tre grupper, vardera en vapenmästare och ett mänskligt vapen. Försöka göra den senare till en "Dödslie", vilket är den högsta titeln för ett vapen och därmed lämplig för Shinigami, måste de samla själarna från 99 onda människor och 1 häxa. Maka & Soul Eater, Black Star & Tsubaki och Death the Kid med Patty och Liz Thompson är karaktärerna som Soul Eater kretsar kring. Förutom att ta sig tid att samla själar försvarar dessa Shibusen-studenter Death City från några av de mäktigaste varelserna samtidigt som de fortfarande går i skolan och försöker bli starkare.
