Suosittuihin Nintendo DS:n Professor Layton -peleihin pohjautuva elokuva tuo tutut hahmot Professori Laytonin ja hänen luotettavan apurinsa Luken valkokankaalle. Tarinan alussa Layton vastaanottaa kutsun kuuluisalta oopperalaulajalta Jenice Kaitlylta hänen uusimpaan esitykseensä. Hän myös pyytää Laytonia, Lukea ja Remia avustamaan mysteerissä, johon liittyy hänen ystävänsä Melinan katoaminen vuosi sitten. Melina on nyt palannut seitsemän vuotiaan tytön ruumiissa ja hän on löytänyt iänikuisen elämän slaisuuden. Layton ja Luke suuntaavat oopperataloon Crown Petoneen ja saavat kuulla kummallisesta pelistä, jonka voittaja saa "iänikuisen elämän".
